You can assign each vsti controller to a remote controller in the generic remote definition. With a definition you can move each vsti fader or knob (e.g. the cutoff-fader of the JX16) but they cannot be recorded (mixer-movements are recorded)!! What's the reason? Is it a bug or "it works as designed"? The movements are also recorded if I use my mouse!!!

You have to record these movements on a second midi track set to the same outpout (your synth) …That' s it… (assuming you're talkin about cubase)
