Why would a daw filter out all sysex messages and all polyphonic aftertouch messages? Any benefits?

Id guess part of the reason is a lack of an editing metaphor.
sysex are of a random format so whilst the daw could record / playback, you'd not be able to edit easily, also sysex are not just used for performance data.
poly at, lack of a metaphor for per note expression generally, though bitwig and cubase now have started supporting this... but there is a long way to go on this. (poly pressure is only one kind of per note expression required)

that said, some limited record / playback would still be useful even if editing was unavailable/limited.

Cubase lets you filter them out if you want to.

Cubase does, I'm pretty sure Logic does as well. I know that DP does, too.
Usually, they let you select what you wish to filter.
