New user, having issues.

I wasn't too sure which forum to post this in, so i'll leave this here and hope for the best.
I was recently messing around with the different instruments available in the program and did a test recording with a flute instrument. It sounded good enough, so I exported it as a Midi, which I assume is what I was supposed to do. However, upon reviewing the saved audio file, it had changed from a flute to a piano.
My questions are: why did this happen? and how can i save the audio files with the same instruments i "recorded".
Not sure if it matters, but I'm using a Midi keyboard for playing/recording.

If 'the program' support MIDI program changes, try inserting a MIDI program change with the number that corresponds to the flute program. Then when you playback the sequence it will set the synth to the correct sound.

I think you are confusing a midi file with an audio file.
An audio file contains a collection of saved sounds - anything from a tiny sound through a short sequence to an entire track.
A midi file contains 'instructions' - play this note, change this parameter, play another note etc.
Your saved midi file can instruct any instrument to play your sequence of notes - a flute in your case, or a piano, or a trumpet or whatever.
You haven't lost anything - the sequence of notes you played is intact, it is just that you have not told your software that you want those notes played through a flute.
I am going to hazard a guess that you are using Garageband which has a default instrument of a piano on its first track when you open it up. Even if it is not Garageband then it sounds like the same thing is happening.
All you need to do is load your midi file into that track, and then change the piano that is playing on the track to a flute, and you will have your flute playing again as before.

I assumed this forum was only for MuLabs/MuTools. My bad.
That was my first guess, about the piano. However, I only have the option of exporting a midi file.

I'm not familiar with MuLabs / MuTools but I think the same applies.
Once you have exported your midi file what are you trying to do with it? If you just try to play it in your operating system then it will play back with the default general midi instrument, as SaganTech alluded to above, which is a piano. The midi file also needs to contain an instruction (a 'program change') that says to play back as a flute.
Somehow though I doubt this is what you are trying to achieve. I think you want an audio file containing your flute playing. I am not familiar, as I said, with your tools but you need to 'record your audio' by whatever means it allows, not 'export your midi'.

Indeed MIDI files only contain the score, not any sounds.
In MuLab, if you want to export your composition as an audio file, use SESSION menu -> Mixdown To Audio File.
