Use CoreMIDI to link your iPad instrument to your DAW and use MIDI thru it or some plug-in to drive it.

I also use Studio One Pro. My particular setups involves connecting an M-AUDIO UNO USB to MIDI interface to the ipad via the Camera Connection Kit ("CCK"), then connecting the 5 pin DIN connectors ("Midi In" and "Midi Out") to my main desktop audio interface (I use the Roland Octa-Capture).

This allows me to send midi patterns, e.g., to Ipad synths from the DAW.

The Ipad also easily accepts midi instructions from devices that send Midi over USB (e.g. keyboards) so if you have an interface that has that facility, it should also work fine with the CCK.

I use a Camera Connection Kit attached to a Tascam US-800. The Tascam US-800 is connected via SPDIF digital to my computer DAW, and MIDI in/out to my computer DAW. It's fairly straightforward... the iPad acts like an outboard synth and receives MIDI and sends digital audio over SPDIF... My DAW (Ableton Live) records it just like any outboard MIDI instrument.
