Is it possible to scale (resize) a phrase along with a chord progression so the harmonic rhythm of the phrase is preserved?
Bonus question
Is it possible to have a single chord shorter than a 1/4 of a bar?

no, it is not possible. The phrase is not connected to the master track, it just obeys the master track chords. Logically it should not change the chords on the master track. At least that is how it works now.
The answer is 'yes' to the bonus question. You can make smaller divisions for chords if you enable the following setting under Settings / Miscellaneous: "Use Snap For Chord Positions"
In the latest beta version you can specify length for chords in a progression during editing. Also progression drag-and-drop is vastly improved in the beta.
