So basically, I have a VST oscilloscope and I'd like to record just that particular window, but for each part of my track, then compile them all into one video, a big matrix of oscilloscope displays, lined up with the soundtrack, which would obviously be my track.

I know next to nothing about video editing, but I'm fairly sure Windows Movie Maker can't do this, as it requires positional and not sequential editing, so I'm probably going to need a good video editor.

As I capture the oscilloscope of each track, I'm going to disable effects such as reverb, delay, etc, showing just a clear view of the waveform. I think it'll look really cool and open up the visual aspect of waveform modulation that I love, but how would I capture and arrange these window captures? BTW, I have Fraps, and know how to use that to capture video. I'm fairly sure that can capture just a certain area of the screen, so the actual capture process is probably covered.

This \/ is basically what I want to do, only for the time being I don't need the oscilloscope synchronization which is keeping the waveforms still in the window. I think achieving that for complex waveforms would be tricky.

Easy to use, can capture defined area of the screen as an animated Gif or LCF for use in Reaper. Not sure if the frame rates would be good enough but it's worth shot.

Perhaps I've misunderstood, but it sounds like Final Cut Pro or Adobe Premiere if on Windows would be the best solution for the editing side of things. Any decent screen cast software will give you decent resolutions and framerates, but seems you've got that covered and just need a good video editor as you've said.
I like the sound of your concept, it reminded me of a few other artists that do great work with oscilloscopes and laser projectors in live situations.

There are numerous ways to do this. The most direct would be screen capture and then sync in editor. Premiere has audio synching tools built in and there are other plugs that are more thorough for such things. I would not use that method though.

Since we are using very isolated sounds I would use After Effects ( or similar motion graphic software) and have the wave forms generated dynamically by the sound. AE has an oscilliscope generator and getting it to respond to sound is easy without any additional plugins. I would probably use trapcode plugins like soundkeys that offer more parameters and control.
