Mr. Stian,

Is it possible to have two instances of Acoustica Premium running simultaneously on the same computer, each possibly with different Preferences and different GUI layout?

No , sorry it was a mistake. You can only open a second instance but it shows the same content.

Unfortunately, that's not possible. That would add some additional complexity when it comes to the crash recovery mechanism.
