I need to take a constant audio input (the output of organ) and modulate the 'volume' with a square wave so that it pulses on and off. Then modulate the cutoff freq with a slow sweeping sine wave.
Is that possible within Zebrify?

Yes, I came up with this (all in view, nothing hidden on other tabs):

Pretty cool effect! From your description I wasn't sure it'd sound all that interesting, but after playing with it I'd say it does. It starts getting fun when you arpeggiate the source and play with the two time-frames (the square wave and arp).

Yes I can imagine arpeggiating the source would be interesting too!
