Why were some of my songs a different key/mode than i intended

You need to get some basic theory down. Chords and progressions are about context and order, not necessarily which notes you choose to use in any given piece.

What he said. It’s not always easy to figure out key just from a list of notes used, but you have to remember that intention is more important than what theory says, particularly when you start adding accidentals.
There’s a ton of well known music that just doesn’t fit the theory perfectly, and it doesn’t suffer because of that.

I assume it’s trying to detect key?
If it does, I would assume that it doesn’t determine other modes because of the much higher potential for coming up with multiple results. Analysis takes a bit more than some software algorithms (and sometimes knowledge of the composer’s intent) to figure out key or mode.

The most important/significant (tonic) chord is E A D, and the bass is the most important/significant instrument. Is that correct?

Not entirely correct. You could write a piece In E Maj without including the tonic chord at all (it’s actually E-G#-B) and that wouldn’t be problematic.
You could also write something in another key that only has the E Maj chord and no others. It really depends on what you intend for the outcome to be.

I figured out something that I hadn't understood:
It's telling me Am because A is the most important note and because it is minor not major and because it doesn't matter that not every note in the piece are theoretically correct Am.

I mean I was looking at a list of Minor Pentatonic scales instead of at a list of regular 7 note Major scales, when I wrote my reply, haha.
