I would use some physical modeling synth. Reaktor Prism has a factory preset 'Ethnic Flute' that you could study and try to improve.
Regarding the end of the sound, it sounds like another note or trill or something. I'm not at all familiar with shakuhachi playing technique, but you could watch some great tutorials on Youtube, like on this Renzoh Flutes channel:

As I played the preset which you helped me to find I can hear this ending appear automatically after the exact amount of time as in Enigma's songs.
It's always surprising to me how the artists just used some samplers.

Still I would like to reconstruct this sound and find out how this ending had been created before it was sampled (i. e. information about the playing technique on this Japanese flute) and what this is in terms of an analysis in sound design. I think it's several things happening at the same time: breathing noise is added, loudness is added and something is happening to the quality of the sound as well.

I will post the original sample. That should make it easier to analyse this sound some further.

In the spectrum analyzer the sound and its development look interesting to me.
I can see that at the end of the sound something strange is happening:
not the second harmonic but a semitone below this is added (among other things). What is this?
I can also see parts of a saw as Choos already mentioned but I can also see + X.
But the overall amplitudes shape also look more like a triangle as I already guessed something like this might also be involved...

Not that this is perfect but it's to show that the character of the flute can be somewhat imitated with a square/triangle with a filter and some noise for the wind part of the sound.

I actually listened beyond the start and I would use a square or even a mixture of a square and a saw because the character of the sound wasn't right but the rest was fine. it's all about the minor details but a bit of playing around will work.

Choos, how can I make this flute sound by Enigma?

But the sample sound sounds very different at the beginning. It's not the same one, especially at the beginning.
How can I change the sample sound and make it the original Enigma flute sound?

I asked this in the sample section but people were still virgins there.
They don't know how to change a sample sound. They only knew how to playback a sample sound and that was all.
Only 1 person knew a little bit when guessing but couldn't explain or show it like you.
So how can I make the Enigma flute sound from the sample sound I have?

Wow! So it's a pulse + a sine after all. I was thinking triangle (with modulation) + sine but the pulse works better.

But what I was after was something else:
How can I CHANGE THE SAMPLE to make it sound more like in the Enigma song
(e. g. the flute sounds from 1:40-1:47 min.) ?
In the original song the beginning of each sound is different from the sampled sound I have? But how exactly and how did they edit the sample? Would I just cut off the 3 notes at the beginning and add noise or what's your judgement about that?

In the song we can't hear the 3 notes at the beginning or are they masked by other sounds in your opinion? There is something else at the beginning of each note instead. Imagine you would like to recreate the Enigma sound with the sample. Can you show me how to edit the sample to make it change into the Enigma sound?
