I am using Cubase SX3 with Windows XP. I know how to automate the sound levels on each channel, is there any possible way to do automation of EQ? Or do I need a mastering program like Pro Tools or something of that nature?

Yes, you can do this.
Try dropping down the automation list for the audio channel you want to do this for, then select "More Options..." (or whatever it is that brings up the dialog box).

A well-behaved signature.

1) put an eq to the insert
2) click on the tiny "+" sign near the corner of the channel, I think the default value is volume
3) change the value and draw the curves you want

Basic EQ tip: highpass all that don't hit subs, usually all but bass and kick
