I've made a new video for the RapidComposer workflow.
This time I've taken a short MIDI file from a piano accompaniment performance and reshaped it for using different chord progressions.
The presented workflow shows import without chord analysis, handling of a key signature change, later analysis, automatic segmentation, re-shaping the chords, generating random progressions and more.

So that note change issue is a bug? I thought it was me using RapidComposer wrongly.
My workaround was using Chromatic scales and reconforming the notes to Absolute form.
Perhaps a command for calculating chords without changing the notes to Realtive form would be a good thing (or is it already there and I just didn't discover it yet?)

Yes, this is most probably a bug. You did not do anything wrong. Conversion should not change any notes.
I spent the last hour trying to reproduce the notes changing but I could not. This drives me crazy. I edited the same notes, used the same scales, but nothing :(

Despite the difficult times I've taken some older raw footage and put together a video dealing with the various settings in the harmonization dialog in RapidComposer. I don't explain the settings one by one, but show them by harmonizing the same melody over and over using different settings. This leads to totally different chord progressions being generated.

Guess next time I'm in the studio I might compose a short springtime tune using RapidComposer and put up a play-through of that.
