I'd like to create a chord rule set based on the following:

But I'm unsure how to translate the progressions
1. Fifth progressions, up and down
2. Third progressions, up and down
3. Second progressions, up and down
4. Chromatic progressions, exiting and returning.

into the correct format with RC probabilities.

His adjustments are really a IIIm -> III7 and V -> V7 which he uses to analyze his list of classic songs.

It's a small but important tweak to the commonly used major/minor rules.

Any clues or tips?

You need to enter the possible next chords.
E.g. fifth progression up:
I -> V7
IIm -> VIm
III7 -> VIIdim
IV -> I
V7 -> IIm
Vim -> III7
VIIdim -> IV

if you want to allow V as well as V7:
I -> V, V7
and add
V -> IIm

You can add thirds up:
I -> III7, V, V7
III7 -> V7, VIIdim
V7 -> IIm, VIIdim
etc.

And thirds down, and the others, etc.

What about the probabilities? How do you gauge them to encode them as rule?

You can assign the same probabilities, or experiment with different ones. There are no rules for that. You may assign a lower probability for fifth up/down if you want to use that route less. This requires some experimentation, until you are satisfied with the results, that is the generated progressions.
