You don't really want to use Kontakt's Wave Editor for destructive editing of samples. That goes for any version of Kontakt. Use Wavosaur.

Wavosaur can't open NI's .ncw compression format. I think it's fastest to save as uncompressed in Kontakt and then process the whole directory where the wavs are. Then you can compress it again. I would check if compressing in Kontakt really reduces the file size as I believe it's now only compressing the silence in your pan flute and it just probably takes cpu power unnecessarily.
