I'm sorry, i have no knowledge of notes or scales. I do everything by ear.

It does sound like two guitars slightly out of tune with each other. No matter what i did i couldn't achieve that tone or the harmony, so that's why i'm suspecting a wah pedal or something. Can the second guitar create such harmonies purely with a wah pedal? I only need this to cover one song.

This has nothing to do with notes or scales, everything with listening.

I hear that melody is played recorded once, then a second track is added where it's played two notes lower. Not an effect, but plain dubbing.
It's easy to do with a real electric guitar. If you recreate this with artificial guitars, maybe add a slight vibration by hand with the modulation wheel of your midi controller, independently for both tracks.

WahWah pedals make a "wah wah" sound. I'm sure there's a thousand videos on YouTube that show you how they work and how they sound.
