Trouble using the Merge function in FreEqBoy

I recently purchased FreEqBoy and cannot seem to get the merge function to work properly. I perform the capture of both the source and target and can save the EQs without any problems. After I complete the merge, however, there is no sound unless I raise the gain inside FreEqBoy, in which case the sound is mostly distortion. I have tried following both the detailed and basic instructions for using merge as found in the documentation, but I am not having any luck. Can you help?
