Phobos would have been amazing (and unique) if you could use your own samples.
It's convolution, which I think sounds much more natural and interesting than anything I've heard with granular synthesis.

Probably Falcon offers the most manipulation from combining sample + synthesis

Nothing beats Bitwig. The sampler device has wavetable, granular, multisampling, all fully modular. And with the Grid you can load the sampler device and just go crazy. In fact ever since I've started using Bitwig it has removed any need for plug-ins.

I have no idea why they don't invest more in Iris 2. Such a friendly well thought out version of spectral control of samples.

Iris 3 is one of the most requested plugin update.
Izotope will make lots of $ and will make musicians very happy.

Or why not some other developer make something similar to what Iris 3 would have been.

Spectral is ok if you like that kind of sound..

Bitwig could be great, but there are a few weak points, such as not being able to adjust transient detection sensitivity.
You also can't export your sample regions to files, which would be very good for file management, and building a sample library that can be resampled etc.
For slicing it is not the best. Modulation is definitely awesome, but it's quite bare bones compared to Ableton Sampler.

I did some research on UVI Falcon. You can download the workstation free as a kind of preview. But it's so cut down there is almost nothing to see there. Falcon to me looks like the most powerful mix of editing and sample / synthesis.

I've been getting some interesting results out of combining loop sampler, time sampler and wavetable in CRx4.
All the Linnplug stuff is very musical to my ears.

something quite different, but in case you just want to change the „sound“ of your loops and then layer them. guitar rig from NI is quite nice. as the name already says. it‘s a guitar amp simulation vst. but i use it for all kinds of sounds. if you take the same loop with 2-3 different settings and layer them you can make pretty interesting stuff,

Crusher x. It's granular but can do amazing stuff to samples and has no problem keeping things from degenerating into noise.
Kontakt is a ridiculously good sample mangler under the hood, and that's without having any knowledge of any of the scripting or anything.
Alchemy from camel audio is another amazing sample mangler that does spectral and additive resynthesis of sounds along with granular.
Harmor from IL is another synth with really fun resynthesis options and a interesting architecture.
Then you also have Iris from izotope. It's great at deconstructing samples, but it doesn't get much attention in the way of updates and such. This is a shame as iris is very close to being amazing, but still is missing a few things that would take it to the next level (more drawing tools, multizone sample loading, and further spectral fx beyond filtering).

Also pad shop 2 is great at sample mangling and is very cheap for cubase users. It doesn't have the most fun interface around, but it is capable of great things.

There are many others, but not many that can do more than anything listed above unless you want to go the modular route.

If you do want to go modular, then reaktor is the obvious choice. It can do all kids of fun things to samples but you'll have to put in a good bit of work to get something pretty to use. Then there's max/msp, or max4live which will cover all sorts of ground much like reaktor. Last but not least is Bidule from plogue. People often just look at it and use it as a subhosts for other plugins, but it has everything you need to do all types of resynthesis and hosts other plugins to boot.
