It doesn't.

Once I play it back, it won't be where it was when I heard it during recording. It just happens randomly.

Something is disturbing the flow of audio data. You just need to find out what it is. Plenty of info around on that.

The clicks are probably caused by buffer underruns. Some process is keeping CPU busy and the audio memory buffer is not filled timely.

You need to run this utility to find the cause:

LatencyMon analyzes the possible causes of buffer underruns by measuring kernel timer latencies and reporting DPC and ISR excecution times as well as hard pagefaults. It will provide a comprehensible report and find the kernel modules and processes responsible for causing audio latencies which result in drop outs. It also provides the functionality of an ISR monitor, DPC monitor and a hard pagefault monitor.

I wonder if its your monitors or monitor cables ...

I have FL Studio, but I don't know how to get the Behringer Deepmind 12 to work with it.

Plus, I only have the trial of FL Studio, which means no saving, which is pointless in my opinion.

Ever since I've gotten Ableton Live I've used it, not gone back to FL Studio once, except for if I've finished a song and want to use the ZGameEditor Visualizer for making a music video / visualization for said song.
Are you able to try reaper or cakewalk by bandlab to test? Reaper has 60 day trial and cakewalk is free.

UPDATE: It appears that it just crackles while playing. I recorded a video of me playing the Behringer Deepmind 12, and was recording the audio from it into Live. It crackled at some points, but then when I Exported the audio from Live, and listened to it, it was just fine, no problems. So that's something, at least it won't crackle in the final song, it'll just be somewhat annoying during playing a song.

A bit more info about your setup might help. Which version of Live are you running? Do you see spikes in the CPU meter when the crackles occur? Is it 32bit or 64bit? How much RAM do you have and what processor in your PC?

^^^ what he said.
Also, what did LatencyMon report?

I'm running Ableton Live 10.1 Lite.
It's 64bit. I have 8GB of RAM and an Intel i5-4590 CPU.

I haven't checked either of those, I'll have to soon.
