Somehow, my default folder that is recognized when installing VST stuff got changed too "%VSTPLUGINS%" instead of C:\Program Files\Steinberg\VST. I remember that this default setting could be changed in the preferences in cubase 5.1, but I cant find a way to do this in SX2.0. Is there a registery file that needs to be edited or something to change this in SX 2.0?

start regedit, go to HKEY_LOCAL_MACHINE/Software/VST
There's a key called "VSTPluginsPath", set this to your desired location.

Another method is to change the default path inside Cubase:
DEVICES/PLUG-IN INFORMATION
DEVICES/PLUG-IN INFORMATION

bduffy: AFAICR this does change the folder where cubase looks for plugins, but does not change the default installation folder for newly installed plugins (which was the question to my understanding).
