I know I'm not making the most of FLStudio, and I want to learn how to use the peak controller. What I'm trying to do is this:

Make the lower frequencies (kicks in a beat) of one channel to lower the volume of those same frequencies of another channel (bass).

How is this possible?

Also, is side-chaining possible in FL?

Well, I have no idea what side-chaining is, but you can accomplish what you were describing prior:

on the kick mixer channel, turn send 1 to 100%. On send 1, put a low-pass filter on (the fast LP should do the trick). Right after the filter put the peak controller. It mutes its input by default so you won't have to worry about the low-passed kick noise coming from the send channel. On the peak controller, set the decay to about 75%. Add an FL balance plugin to the Bass channel. Right click on the volume knob of the FL Balance and select link to controller. From the menu, select 'Peak ctrl (send 1) - peak'. In the mapping formula bar, type in '1-input/3'.

Should work
