FL Studio and Virus or any hardware synth anyway.

It has happened! Tomorrow is the day I'll receive my first hardware synth after so many months searching for it. A Virus Indigo.
And now many people tell me I'm going to have problems with hardware synths in my host, FL Studio. I know some full-fledged sequencers would be better for such things, but I've used FL for 2 years and I'd like to use the synth in it. I'd basically control it by midi out and record its imput by connecting it via line in into my terratec dmx 6 fire.
why do some people say I'll have problems? what sort of problems?

It could just be me but I've never been able to get any of my synths to sync to FL's tempo. As for everything else, I've never had any problems
(In fact if it is just me or if it isn't and someone knows how to fix it can they let me know? not to hijack a thread or anything
)

I recently added a Motif Rack Es. Obviously, this type of functionality is better handled in any of the big sequencers, but FL deserves credit for that fact that it can sequence hardware at all. There was one specific problem/show stopper for me in terms of using FL to sequence the Motif Rack. It's simple. When I turn the large rotary dial on the front of my Motif Rack to cycle through the various patches, FL simultaneously cycles through the various tracks in the step sequencer. The problem is, if you're trying to try out various patches quickly, you can't. You play a patch from your midi keyboard, then when you change the patch on the Motif, FL changes the sequencer track in the step sequencer sending midi to whatever track is just under the midi out currently controlling the Motif. Hit a note on the Motif and it plays something else, not the Motif. So you will have to continuously switch FL back to the midi out which controls the piece of hardware each time you change a preset on that hardware. There was a workaround. Use the mouse to switch the preset directly on the midi out's interface itself. The problem with that was that there's a list of patches in the midi out which has nothing to do with what's actually being played on the Motif. And of course, you're already aware of the audio handling aspects of FL. Again, FL deserves credit for even implementing it, but it's not comparable to any sequencer which is serious about audio. But still, it is at least possible so...

Well I'll see if I can handle it in FL. If not, I don't know, maybe I'll have to use a better sequencer for audio. But I don't want to stop using FL, so I'll see what I can do...
all ideas are welcome.

in case I have problems with FL, which sequencer would you recommend me to use which handles audio in a better way? Cubase or Sonar?
would you consider any other way of at the same time working the whole of the song in FL but combining it with any other program that handles audio better than FL? maybe using FL as a vst inside Sonar for example? how? ideas are highly welcome...
