What amp simulation plug-in (or other effects) do you suggest for getting clean thick jazz sound out of semi acoustic guitar?

I always though that Amplitube did cleans extremely well. Cortex could also be quite good if set up right, plus it's free. Jazz guitar is a lot about the guitar and the player though and less about the amp. You'd be able to pull a nice well rounded jazz tone out of a Marshall if you've got everything else going for you and know how to tweak an amp. Plus some jazz players want the ultra clean sound of a JC-120 or Twin Reverb while others want something that'll break up a bit, so it's really just a huge matter of taste.
BTW, since I brought up a Twin I'm sure someone will tell you to check out Guitar Suite, as it has a Twin model, but I don't care for that model at all. The JCM900 model there could work though at light drive settings. I also thought that Native Instruments Fender Twin from the Guitar Combo's was pretty good, and if you wanna spend a bit of cash now that I think about it, this could be perfect for that task.
Since your running a semi-acoustic (I'm assuming you mean an acoustic w/ a pick-up and not a hollow body) though, you're really just gonna need to experiment. With the right hollow body I'm sure any of the amp sims listed would do the job well enough with a little tweaking.

I love Cortex, but I've had trouble getting a clean sound out of it. I'd recommend Voxengo's Boogex. Also free. I usually use it as really mean convolution processor, but came across some good clean sounds with it by accident. It's clean sounds sound to me closer to the real thing than its high gain distortion sounds (which are lovely in their own way).

Kjaerhus GAC-1 (GATE, EQ, Compressor w/make up volume)
Kjaerhus GMO-1 (Flanger, preset 27)
UAD-1 Plate 140 reverb (typeA 1ms)
Kjaerhus GPP-1
TRacks in the final to warm things up even a little more.(compressor and limiter)
By the way all compressors and FX's are very subtle, you have to be careful otherwise you loose dynamic range.
If I was to re-Record this today I would have done a much better job.
First of all today I have a modified ART tube DI that would warm up things even more.(yeah engineering school finally came handy)
The Kjaerhus GMO-1 has since been updated and now you can have more EQ control over it (you can make it sound more warm)
I would also insert a little delay before the chorus.
Synced to the host at 1/4 beat, very short tail and volume.
Kinda like 2 very low volume echo returns.
With the Chorus and the Reverb after it you almost can't even tell it's there but it does wonders.
VERY IMPORTANT:

A totally underrated amp sim is Steinberg's Warp. Warp has a fabulous Jazz Cube model.
I used to own a Roland Cube 30 and I compared the Warp model to a Cube 30 model and the sound a feel were very comparable (at least to my ears and fingers). YMMV.
The Gsuite Rednef Twin can also work with a bit of EQ.

Most amp sims can do good clean to slightly crunchy sounds that I have tried. I even use the Cakewalk Amp sim quite a bit for these types of tasks. Boogex can do it as well. Guitar suite should be able to do it. The MDA combo is another that should nail it.

My new baby is Ibanez AK85, which is semi-hollow - to be more precise. (Actually I'm little lost with the terms "semi-acoustic", "semi-hollow" and "hollow" guitars?! Maybe someone could explain more?)

Warps isn't bundled with Cubase, it is discontinued. Long and McQuade near me still has copies they're clearing out for $30 CDN, so you might find a similar deal online somewhere.
