DO you mean MIDI controller mapping the knobs?
If so, it works just fine here
(simply click the open-arrow icon on the Live interface for the effects, click the MIDI mapping button top right of the GUI, and move the controller you wish to use...)

No, I mean things that aren't in the MidiMap. For example I put Reaktor FX on an audio channel and want to assign CCs to some knobs but reaktor gets no midi data at all; or I put a harmonizer on an audio channel and I want to play a chord on my midi keyboard to hear the audio clip harmonized in such a way.

Oh, I see. MIDI effects/info don't work on audio channels. So far as I know that is the same in other hosts too.
I don't think you can ever use a MIDI chord effect to harmonise an audio recording. It's possible that there is an audio effect plugin that can do this for you though - anyone else know of one?

Live won't record midi control data in session view, if you're just trying to record a clip.
However, I just threw a drum loop on an audio track, and ReaktorFX Analogic Filter recorded in arrangment and it works fine manipulating the controls.

you need to make an empty midi track and route it's output to the audio channel , then in the box below selected channel there should be a list of plugs on that channel that accept midi input . . .
ie , make empty midi track , select channel output , select destination plugin.
