When I route the audio back to FL, I get the first stereo bus to come in fine, but if I say, create another NN19 sampler channel and route it to the other outs on the Reason H/W interface, I only get either a mono or the stereo signal takes up 2 channels in FL. Any way to remedy this? Am i forced to mix or bounce using Reason?

That's the way it works. Reason outputs 1/2 is a stereo out. The rest are mono outs, which combined, can become a single stereo out. It will use two mixer channels in FL as well as in Cubase. I've heard that Live is able to see them as stereo instead of left and right mono, but I've never used Live. On the other hand, The two mono outs shouldn't cause any kind of problem since FL's mixer channels are all "bussable" You can route left and right rewire channels to another channel. It's probably preferable to just working with audio, especially if you're gonna be working with that audio in FL.
