Moving all files in the plugin folder elsewhere and back again indeed helped. I didn't find any disturbing one; moving them was all that was needed, apparently.
So, now I can start up Cubase normally again.
But, there still a whole bunch of plugs that won't load. They're not available in Cubase, while they all are in the correct folders. Maybe still an xml problem?
Help needed: SX3 won't start up anymore!

Thank you; I found it. I had to do some additional fiddling; I had to remove and place the Native Instruments folder back again first, and then the rest of the VST-folder.
But it seems to work fine now.
