After lurking for a couple years I have a question. I'm using FL Studio for both production as well as live uses. Live I typically open 3 instances, one for each controller we are using. I wonder if there is a way to connect each controller to its own plugin via the port or some other function. Is running three instances the best way to accomplish what I want? I typically only load the instruments relevant to that controller in each one.

Be gentle :)

perhaps by daisey chaining the controllers and using different channels (assumming the pluggin allows for it) and the same port

Have you tried using MIDI-OX to accomplish this? Another one to check out would be Hubi's MIDI Loopback.
