I am creating a SoundFont with a trumpet instrument. The samples are of a B-flat trumpet. should I set the root note 60 (middle C) to C on the trumpet or D on the trumpet (concert D)?

You should set the root note(s) to the actual (concert) pitch of the note played unless you want to use it to sight read trumpet music and don't wish to use transposition.

What note(s) were sampled?

The trumpet is a full chromatic instrument with a range from E concert below middle C up to the high register - C concert above the stave and beyond. Some more athletic players can go an octave or more higher.

If you play a D on a B-flat Trumpet, you hear a C. Does that help?

So I should set the sampled D4 on the trumpet to the root note 60 (C4), thus, a concert C4 will be played for MIDI note 60, correct?

Yes - do you have a multi-sample set?
