I have some samples in a folder(kontakt instruments and wavs) but kontakt says it cannot find samples. I have to prompt it everytime to search current folder. How can I make it load automatically? I've rebuilt the library already.

Resave the instrument with the new sample locations.

Unfortunately, yes. One of the biggest disadvantages of Kontakt when changing your sample locations. There should be some option allowing you to re-assign samples to patches when rebuilding your database.

sigh. That was one of the big disappointments after spending so much cash on Kontakt, which on the other side is a very nice sampler.

I had the same sampleset in machfive format and kontakt loads these directly and I see it actually handles these better than it's own format, go figure.
