I've written a nice drum loop using the DS404 in FL Studio 4.12
I used the LFO to create a nice slow LP filter sweep in sync with the beat. The only trouble is every time the song is stopped and restarted the LFO forgets to restart and i'm forced to unselect the LFO's wave form and then reselect it.
Any suggestions?

This isn't a bug. If you think about how an LFO works with a real synth its just the same. DS404's LFOs are free running, and although they can sync to the general tempo DS404 has no way of knowing where you are in your song and the state of the hosts transport.
The best thing to do would be to simply write some automation data into your song for filter cutoff. I believe Fruity has some LFO-like tools that you can use for this.
