Dave Weiner's Riff Of the Week is great. Dave is Steve Via's tour backup guitarist and he gives weekly lessons (new one each Wednesday) on YouTube (or iTunes) often with accompanying PDF's.

There is a site named GuitarNoise.com that has some great theory stuff - lots of articles and examples. Also, you could check out MoneyChords.com for some great stuff on chord progressions.
