How should I program filter changing to make peaks sound like this: http://org0ne.neformat-n.ru/bass_base2.mp3 ?

If I am hearing the proper difference, then you want to give your LFO some frequency randomness.
This can be done by changing the F.R. on the Filter LFO.

You could also want to give the LFO an envelope, which is not possible in ZynAddSubFX.

I've added Filter "Freemode" envelope. It's almost what I want.
But I hear that sound changes from time to time (I mean music meter).

Please listen for this (zynaddsubfx panned to left, "rhythm skeleton" panned to right). What can it be caused by?

The sound's peaks are not going to match up with the peaks that you originally want because bass_base2 has nonconstant intervals.
There is another technique, which might just be able to get you the desired results:
multiple filtering levels.
Within ADsynth, you should be able to layer your filters, so that the base filter is in the global portion of the instrument and the later addition of the faster LFOized filter is in the Voice section of ADsynth.
You should be able to do this by using the LFO delay parameter for the voice filter LFO.

I am not really sure myself, but I do know that this feature should be fairly common in modular synthesizers.
