When I've enable multi out on the sr202 and set pad 2 to any output, it resets to the stereo output when I play the track. This only happens with pad 2 and only in flstudio.
I know this is free of a magazine but I love using it, so any ideas.

We'll take a look and see if we can recreate the problem. It could just be that FL is sending some MIDI controller data which is resetting the parameter, it has a habit of sending RPNs to plugins which utilise a pair of MIDI CC controllers - these controllers sometimes fall into the ranges of controllers exposed by our plugins.

this happens to me too, and I am not using any midi controllers whatsoever. When I save a kit with multiple outputs, the secind pad always has to be reassigned before I start anything.

You should be aware that FL sends RPNs to plugins to set the pitch bend range etc. when you start the transport by default. AFAIK there's nothing you can do to switch this off.
The CC numbers used to send these RPNs can sometimes fall into the CC range used to control certain plugins - I'm looking into it.
