I as well did not like the comp system at first until I started using it the way you described above (starting with an empty comp track and building it from there). I am using S12 and I have an instance of halion 4 on there. I have two instruments tracks in use.
If I drag a effect like a reverb on a track, it affects both tracks. How do I place an effect on just one of the tracks?
Next question. I drop in an audio file and then run it through melodyne and then adjust pitch and formant. Then I make a copy of the audio track but when I go to adjust the formant on that one track, it changes both tracks. How do I delink the two tracks?

Maybe I am missing something obvious, but I don't see how to use a plugin, such as a step sequencer or arpeggiator that takes midi for input and produces midi as its output, in S12 Pro. Does anyone know if this works, and if so how?

I find nothing awkward about it. Loop record, audition comps, pick the pieces you want, send them to your primary track. I'm not totally dissing S1 because for the most part it is a big step up from v1 & the workflow is killer! Oh & I really love the melodyne integration. If I'm missing something with the comping in S1 please chime in & enlighten me.
Ableton has no comping because it would be counter intuitive to the design of Ableton.
Reading other posts after yours it looks like you got set up with comping further, so that's good. I think the fact that it is so simple can be a bit odd, we're used to these kinds of things being MUCH more complex (or thinking they should be).

Are you talking about sending MIDI to an external device? I see no reason that the reverb should affect two tracks if you drag it onto one. Have you grouped these tracks in any way? Does this same thing happen if you make another session? If the two instrument tracks point to the same instrumen plugin, dragging an effect to either track adds it to the same instrument's audio channel in the mixer. You'll need to create a second instance of the instrument plugin and set each instrument track's output to a different instance. Then you can attach effects to each instance separately.
If the instrument is multi timbral and/or has multiple outputs you first need to map the outputs to distinct mixer channels. Each output can then have different effects applied.

Not that I do a lot of that kinda thing but (afaik) if the step sequencer can be loaded as an instrument it will take input (on an instrument track) from any midi source that can output midi. For example: If I have FLStudio and EZDrummer loaded, I can use FLStudio as the input trigger for EZDrummer. If you click the "input" field on the track header you'll see every available input source, midi ports and any loaded instrument that can output midi.
I think if an instrument actually outputs midi data you can just record the output to another midi track if that's what you mean.
