"Please open the standalone application to rescan, or rescan manually in the Plug-in preferences."
Which I've done several times. I guess there's just more to it than just opening the software in standalone mode.

The weird thing is that everything works normally in standalone mode. I just can't load plugins when using Komplete Kontrol through FL Studio.

What to do?
