So I import an 8 bar melody. The program broke the midi file up into 6 phrases & gave me 7 chords across the 8 bars. This was done on import. I highlight all the phrases (as the video on melody harmonization instructed). I right click. the phrase window opens, I select Harmonize melody, another window opens, I select Auto-Harmonize & I get a new set of chords and a completely changed melody. What am I doing wrong? Why is the melody changing?

It is a good idea to keep the imported melody notes as 'absolute' notes, so do not convert them to chord or scale relative form, otherwise the melody notes will change for new chords on the master track.
If you have an existing melody which you would like to harmonize, make sure you convert the notes to 'absolute' (in the phrase inspector) to avoid unintended changes of the melody notes.
