Midi "hanging" notes. Solution?

Esp when I'm playing in a loop tracktion will sustain a note constantly until i turn on and off the arpeggiator(sp?) on my ms2000. Another strange thing is that the MS2000's sequencer will restart at strange times connected to tracktion. Doesn't seem to happen in Cubase SE, but maybe there are settings or external tweaks I'm missing.
