Thanks for the video! No, I did not forget the clear button, just press the right mouse button over the rhythm editor (not over a note but over the background). It will remove all notes at once.
About transposition: you set a semitone offset for transposition, for which the program tries to find the best layout for the phrase notes, depending on the Transpose Mode, which affects this operation. It is possible that the phrase does not 'move' when you increase or decrease the semitone offset. So the phrase may stay at the same position for e.g. for transpositions -9, -10, -11 but this is fine. That is how it works.
I am not sure if/how I can fix the track mute bug. It is not a real bug because muting a track means RC will not send MIDI notes to the VSTi, which works. There is a logical problem: muting a track vs muting a VSTi plug-in. Several tracks may use the same VSTi plug-in, which means the plug-in must not be muted by one track. In this case EZDrummer is used by just one track, but you know what I mean.

The good news is that CPU usage was reduced. It is still not perfect, the bottleneck is the slow text rendering. in the strummer it is possible to set a mute note number for the mute articulation. but there need a note number too, for the keyswitch that play normal. because many synths/guitar VSTi hold the mute articulation until a new keyswitch is press
but see also the feature request. maybe the mute choose or other articulation choose can move to the rythm part and it is possible to choose all articulations that are available in a track

I propose to create a "Rhythm Track" for each track of RC, (It is possible to turn it on and off) which rhythmically changes the corresponding phrases of this track! Something like a non-destructive Groove Modulator. And probably the opening rhythm pattern editor. This would give a good visual control and quick replacement of the rhythm patterns for each phrase.
My picture roughly illustrates this.

making rhythm tracks is on my to-do list for a while. It is an awesome idea BTW.
As I imagine the rhythm tracks will be independent tracks, and any normal track (or individual phrase) could select which rhythm track it will use for its phrases. It replaces the rhythm editor/generator.

Are you sure "All Notes Off" messages reach your virtual instrument? Does your virtual instrument accept "All Notes Off"? What happens if you try another virtual instrument? E.g. in Reaper, anything that is included with Reaper, so that I could reproduce this issue on my PC (I have no access to Cubase).

I'll see if I can add this next week, or maybe after v3.6. Your idea about auto-mute short notes is a great one too.
