The UI is the opposite of intuitive. There are boxes on the bottom that I have no idea what their function is.

The orange boxes? Same as keyswitches, they trigger performers, and you can rename them.
Its hard to see but some are of them are colored darker, to match the black keys on midi keyboard.

Can you specify which boxes? At this point I can probably explain most of the functions in MX. If you mean the boxes at the very bottom, 12 of them, those are snapshots for all of the three performers. The way you set them up is by selecting any of the performers; a button then appears to the left of P1 and you can set up their zone from there (or disable remote entirely with the "on/off" button, which in turn will disable all of the boxes).

NOTE! They affect all of the performers, so if you switch it, it means all three performers will switch to that snapshot. So you can't have three individual keyswitch zones which is kind of a shame.

Currently their use is very limited because there's no way to copy these snapshots to one another, nor can you copy performers individually either. So hopefully they will add that functionality.

You can copy/paste performers by drag and dropping them from one slot to another in the main matrix.
It doesnt copy the uni/bipolar state though.

Now would you look at that! Seems like the uni/bipolar state isn't copied because all the performer snapshots will automatically have it. That behavior kind of makes as much (or as little) sense as the alternative given the way these work.

This preset starts as a pad, then morphs all attacks and releases, then modulates to the rhythm via finger on mod wheel....
