I don't have the answer, but if I'm thinking of the correct section, it just sounds to me like a squelchy, somewhat distorted synth having its lowpass filter cutoff modulated by sample&hold. You could approximate that sound with any number of synths.
Incomplete list of my gear: 1/8" audio input jack.

I have absolutely no answer for this...but the question reminded me of a set Dave Ralph played once (when he was a resident at Motor in Detroit) where he mixed, or played a sample of, the intro to Cowgirl (ie. the end of Rez) throughout an entire 2 hour set...until he played Cowgirl at the end. It was magnificent, and beautifully done. Everytime I hear that song, I think of that night.

Synths used were Juno 106, Multimoog, ARP2600 & OSCar.
If you're talking about the breakdown at the 6min(ish) mark it's based around a Roland VP330 Plus put through a side-chained noise gate.
