Just played around a bit, it seems that it has to do with the snappy amp envelope. When you increase the attack to 20ms or more (i.e. pad territory), the bump goes away.
When one sets all envelope stages to zero on both Retrologue and S1, there is still a bump on the former, but nothing on the latter. So, the envelopes seem to be rather snappy on Retrologue.
I just loaded the supersaw pad I made in the old version yesterday, it sounds exactly the same on the new version, no bump or anything despite the voice stacking on two osc's.
