In a DAW, they say it´s best to dedicate the system disc to programs and to record the audio to a dedicated second HD.
If I have two HDs, would it be best to put the samples in the same hard disc as the audio?

There is a discussion on this subject going on here right now, I think in the Hardware & Setup forum.
I'd say put them on the disk with system & programs, just like the VSTs, so both harddisks will be equally busy and you spread the workload.
To add to the confusion, if you got really big samples then that effectually is the same as audio data
