I think that the main design idea behind Wotja is a generative music app, rather than an instrument that you play. There are zillions of other synths and samplers that you can play, but this is one of a kind. If you're feeling brave, you can experiment with Listening Voices and Wotja Script - and that can in turn have Wotja behave like a hyper-instrument. I know that we've got a number of users who use Wotja Script to varying degrees; it is certainly very powerful if that is your thing; but we can't offer much support for Scripting, as it is a very open-ended endeavour. If you try it, be prepared for lots of experimentation!

Almost every aspect of creating notes and the spaces in-between those notes is adjustable. Are there examples and starting points? Yes, it does come with a few scales and what not to choose from. However I haven't found any of those items you mentioned to be static. All are adjustable and immediate. All you have to do is adjust sliders up and down for most things you need. The only thing that is a bit hidden is how Wotja mutates patterns (I am ok with this). And even some of that is definable.
If you are looking at the user guide I would tell you to start with rules. Scale, Harmony, Rhythm and Next note. Each generator is different in how it uses the rules and other parameters. Look at the Generator section as well. You can also write patterns that can remain static or get mutated. Take a peek at the Sequence generator and what you can with the array editor. The Phrasing, Articulation and Chording sections are deeply adjustable. After you have a play with all that I would try and digest the Listener and Follower generators. On their face simple add-ons but I see great potential since they can also have their own set of rules.
Almost forgot the scripting. Yup you can customize it even more because Wotja has a built in scripting language. And there are quite a few examples of scripts.
I doubt that I'll use many parts of the app like the album and video section. But I gotta tell ya, I have spent that last 5 or 6 hours with just 3 midi channels and few vsts and it was productive time. I made an instrument layer in Bitwig with Abyss, Aparillo, Obscurium and Zebra. Nothing but constant fun adjusting everything. Abyss has been quite nice to have with Wotja but I also have to give a quick shoutout to these preset packs in Zebra- Chrystallia, Absolute Zebra and Kyhon.
Even with everything above and being on vacation this week I doubt that I'll scratch more than 35% of what it can do. And yes, I pulled 35% out of my...

However, my problem occurs when I want to add output from the same instance of Wotja to a second track in Live. So in your setup, if you add another track inside Wotja
which sends MIDI on a different midi channel to another track inside Live. There doesn't seem to be a way to do this.
In other words, one instance of Wotja sending midi output on midi channel one to a track in Live and another track in the same instance of Wotja sending midi output on midi channel 2 to a different track in Live.
Wotja can correctly send the data on unique channels, but Live will only see the output from midi channel 1.
So I can't run all of the different generators to unique VSTi plugs in Live without them all receiving the output on midi channel 1.
EDIT: i am having trouble making myself clear here, but hopefully you see what i mean (i want each unique plugin track in Live to be fed by a unique generator from a single instance of Wotja).
By adding a new MIDI only track as a go-between the instrument tracks, you can receive from a MIDI source and then send that input to any MIDI output, and in the case of a multi-timbral synth such as Kontakt, the 16 "send to" channels are available. This worked as far as only playing the Kontakt instrument assigned to MIDI ch 2.
But the catch here is that Live apparently only sees all MIDI output from Wotja as "Omni", or "ch1", so there is no way to split up the internal Wotja MIDI outputs in Live to allow you to pick and choose what to send where. So no matter what you do in Live, all Wotja channels are merged together, so all you can do is parallel them as "Omni" to other Live tracks.
I am going to check this in Reaper, as it has the best routing flexibility in a DAW.
Maybe because Reaper is not my every day DAW, and a bit out of my comfort zone.

Yep, got that far. But it still didn't seem to distinguish the actual MIDI channels sent from Wotja. I had (have?) Noahtikl. Put some time into it and got some nice results. It's a few years later. Wotjka looks more straightforward and yet more flexible. Very cool stuff. I guess i will have to hit the microslime store (somewhere i have no interest in going but Wotjka belongs in my box of tricks.

Loaded up my old copy of Reaper and it didn't work for me either. I used a mix which had custom rules. These show a small graph in that section. In Bitwig when I press play the graph would show which slots were selected, if you know what I mean. Point is, even though the screen in Wotja responds with the timer under the play marker clicking away, there is no action happening on the screen. It's as if Wotja is in a wait state, waiting to receive the play command from Reaper. Initially I saw what you did, but then I updated to the latest Reaper version, and performed a factory reset (reset configuration to factory defaults) available in the Windows start menu under Reaper. Then Wotja started responding! Plus you will still need to do what @ZincT showed, and close the Wotja GUI before hitting play in Reaper the first time.
I will take another look at the Reaper MIDI routing today, after I get my brain in gear.
