Sascha is correct, you should move all third party plugins to a different folder (something like \Program Files\Steinberg\Vstplugins). This may ruin the uninstall routines for all those plugins so back up your VST folder(s) regularly.
There are newer versions of some of the plugins in SX3, it's possible they are optimised or just compiled with a newer compiler, or designed for SX3, there is no reason to use the SX2 versions any more.

About the original complaint in this thread: I suggest updating your motherboards-drivers, especially USB. I sounds to me like the dongle is sending garbage back which the installer logs. And logs and logs and... Might also indicate a faulty dongle, these are bound to crop up as there exist no 100% sure quality assembly line anywhere in the world.
See if you can the installer to work on another box first though; would be crap to send a perfectly good dongle back to Steinberg acoompanied by a bitchy letter if it isn't their fault (not that they'd ever admit that in any case, I have had my run-ins with Steinberg "support")

I don't exactly think the problems are caused by the dongle as you can just install SX 3 fine without the dongle even being connected.

I checked before I posted, SX3 has newer versions with different file sizes, some say "houpert digital audio" where they used to say "spectral design".
If you try to load some of the SX3 plugins in a different host there is an error message saying they require SX (which may be based on part of the name of the "cubasesx3.exe" executable), the GUI's have a different design, and version numbers are also different.
As Sascha pointed out (and I hinted in my first reply to this topic) the dongle should not be connected for the installation.
