When Minifreak is linked to Minifreak_V, which one is actually producing sounds?

As in whether the hardware sends MIDI in that scenario? Or would pass the audio through USB? Only the first would make sense.

Hello in fact the hardware sends audio through a couple of TRS and I think also MIDI through an USB cable. The soft has an option to link both synthesizers in order to sync all of their settings.

In Ableton, if the HW is setup as an external instrument on one track and the VST is connected to the HW on an active second track, both produce sounds at the same time, meaning muting one of them.
