How does Roland upgrades work, if you own say the jx-3p, and choose to want to upgrade to the Analog Polysynth Bundle, do they give you a deal on what you already own ?

No.
It is the same with Zenology Pro and if you buy it without the Zenology Synth model Package at a lower Cost you will have to buy the rest separately.

They do allow license transfer if you live in Europe so you can buy the Bundle and sell the JX3P to get some money back

I forgot to add that License transfers are not possible if your License is a gift.
They view the Play4life Promo licenses as Gifts so you can only sell Those that you have bought separately.

My guess is Earth Piano has been a total flop. If you go to YouTube and do a search for it, there seems to be only Roland promo videos, and some random guy making a ton of minute long videos demoing factory patches that nobody has watched

I can't see anyone buying it even for $49
