Need Advise On Harbal Problem

Harbal is a great software but, when reaching my goal: the right sound. I sometimes, get some kind of low frequensy noise or distortion, if I try to remove it in harbal some of what I wanted there vanishes too. How do I get it away, without it destroying my master. Names of any free plugin rombling or destortion removers, are very welcome :)
