Hi,
I am running the Ion thru a Line 6 pod because the synth has no reverb.
Is this something that can be done ?
A guitar has little voltage comnig out compared to a synth.
Also, since there are differences between a bass amp and a guitar amp, is there a loss of certain frequencies by feeding my synth in a guitar amp emulation ? What if it were a bass amp ?

Does it sound like its working? If it does, then it is. The historical difference between guitar amps and bass amps is mostly to do with the speaker cabinets. I'm sure that a DSP device has no such limitations, unless they have been deliberately coded into it [which I doubt].

You probably have some bass models on there. I'm not sure what's in the POD by default, but with model packs you'll have all the amps in a Vetta, and the Vetta has a few that are specificially for bass. There are quite a few others that, while not made for bass, sound great with my bass too. Though I try not to play my bass through my Vetta out of fear of pushing it's speakers too hard. Shouldn't be a problem with a bean though.
