Voltkitchen's Arppe 2600VA allows Audio IN as a modulation source in the mod matrix so you can use Drumloops etc and envelope triggering devices and the like.

Most of the Neurosynth Pack can do this, they allow you to feed incoming audio into the synth's oscillators, filters, delays, sequence gating etc. Some even have crossfaders that allow mixing dry and wet signals. You can find these instruments here:

what good synth plugs are there that you can insert as an effect

Alien Solo (www.cloneensemble.com) is an effect masquerading as be a synth - it might be appropriate to your project if the input audio is monophonic - eg vocals.
