Thanks for the explanation. I hadn't deliberately set out to override the scale for that particular chord, but I can see now that that is what I did. I had assumed (wrongly) that these settings always applied to the composition, and not the currently selected structural element within it (down to the chord level). By default scale/tempo/signature are inherited from highest level (composition) to the lowest level (chord section). The hierarchy levels: Composition -> Parts -> Lines -> Chord sections. These can be overridden, just like you assigned a different scale to the first chord in Part 1, Line 3. Note that you typically override scale in Parts or Lines, but of course it is possible to use your own scale for the duration of a chord.
The "Structure inspector" section of the manual talks about this hierarchy, but nothing mentions the use of checkboxes for overriding.
