Ok, could you provide the Reaper file, it would be better, not real fan of FL here . Reaper is much faster to debug in.

Hehe, obviously for good reason... hence the error does not occur in Reaper. 
Anyway, I've recorded the flanging inside FLS and send you a link via PM. To me it doesn't need a fix since I know now to avoid FLS when using the song mode.

Aaaaah, then I'd say it is the good old FL inaccuracy problem! I personally spent quite some time debugging it - from what I remember FL seems to have the MIDI support kind of "added into it" and it implements it by granularizing the audio, but the main problem is that the positions were inaccurate, plus minus 4 samples or something. MDrummer needs sample accurate processing of course and this flanging happens when rewinded to the beginning right? So it could be simple - MDrummer starts the scheduled note, but FL rewinds and unluckily 1-3 samples before the actual position, so MDrummer starts the same note again...

And btw, from reading your explanation it may 'solve' a long forgotten 'bug' with the sequencers of VAZ Modular that always seemed to lose their sync/feel after a couple of iterations...
